Storyline related areas disappearing
I find it immersion breaking that certain towers start with storyline related areas that never appear again after you've done their storyline bit.
It adds to an overly procedural feel of the world, where stuff just doesn't spawn anymore when a certain 'tick' has been given.
A secondary effect of this is that to me it feels stupidly lucky that you happen to find these specific variants of towers on the first go; in this vast endless world.. what are the chances of finding this 1 tower on the first go? And after that you're never able to find it again.
I can think of ways of fixing this, but I feel like whatever solution will need to take a deep look into the design documents to find one that works with other current and future systems.

Rider of DarkIt's worse than just not showing up ever again. It just vanishes from save files altogether. I've been in the Greenhouse Tower with Noah's room there. After completing the quest chain, I saved, quit, and came back later. To find Noah's room just gone. Even though the save file thumbnail shows Noah's room being there while I'm standing on the airship.
One potential explanation is to have these one-shot areas experience catastrophic failure as soon as players are too far away to screw things up. For example, not being caught where Noah's body is found when the tunnel roof collapses. Noah's room in the Greenhouse falls over and crashes into the Dust.
